BibDesk now saves linked files as archived relative paths and alias > data, encoded as base64. My mistake. PocketBib actually reads the base64-encoded data and uses the relative path key. It uses this information combined with the location of the bib file to locate PDFs. PocketBib also understands the old way BibDesk stored file paths, and how JabRef stores path information.
