Not a direct answer, but perhaps alternative routes to the desired outcome.
First question: What happens if you try either of these ways for creating a new record from a DOI? a) Copy the DOI from some source; open BibDesk; select Publication/New Publications from Clipboard (Option-Command-L). b) Select the DOI from some source; drag and drop the selected text onto the BibDesk GUI. You can try to drag it onto the list of citations such that it doesn't overlap with any existing records, which will then create a new record. Or, if you lack that patience (like me), you can create a static group (mine is called "Blank", but it doesn't matter) and drop the dragged text onto that group. This will create a new publication in that group (which we don't care about) and also in the enclosing library (which is our goal). Hopefully, one of those will generate a new record with the desired Cite Key. I have absolutely new idea and actually kind of doubt it, but it's easy to try. If not, what happens if--rather than manually editing the generated cite key--you then selected Publication/Generate Cite Key? Perhaps it would regenerate a new key reflecting your custom format and the information in the record. Good luck!
