That is weird, I have no idea what is going on. It should not matter whether an app is in Applications, I see them even when they are in a temporary build location. Also the default app should nit be reset when the LS database is reset. There really seems to be something wrong with launch services on that system. Perhaps reinstalling Skim may help?
