I see that your items already have URLs converted earlier (for the DOI). In that case the files won’t be converted, because BibDesk sees that automatic conversion has already taken place (it should not try every time, that would be much too wasteful and slow down opening the document). You should then run the conversion yourself, which you can do using Database > Convert File and URL Fields.
