Andy,

I prefer that --prefix is the root of the entire package. It is much easier to explode out pieces to /etc, /var etc than it is to corral back in those pieces back into a central place (using configure). I hate being surprised to find that things that are not in the --prefix directory when I use configure. Furthermore, if you make a mistake (or are just trying things out) you can blow away the --prefix directory, re-configure and try again.
