Hi,

I believe the forester is the best library for this job & can be retrieved from 
BioJava's Maven repository

http://www.biojava.org/download/maven/

I'm not 100% sure but I think if you do not go for the BioJava version you'll 
have to compile your own. Forester is also used in biojava3-phylo; Scooter 
Willis is probably the best person to talk to about this
