On the other hand, windows popping up on whatever the current workspace is
is also a useful feature. Sometimes I start a compilation or some other
lengthy task and leave it to run xmessage when it's finished. The whole
point is having xmessage pop-up where I can see it, that is, wherever I
am at the moment. And that's just one example.

I guess it would be nice to be able to specify which windows should
"pop-up wherever" and which should "pop-up on home workspace only".
Perhaps keeping track of windows by name like bblaunch is doing, but
I don't know if netwm even make this distinction/has this kind of flag.
