This behavior is inconsistent between top level menus and submenus.  I
find this to be a bug.  Try pinning the root menu, then tearing off a
submenu and pinning it somewhere.  Now left click on the desktop.  The top
level menu goes away, but the submenu does not.  I personally feel that a
left click to the desktop should clear all menus.  I know there is a patch
on blackbox.thelinuxcommunity.org to do this, but it was done for 5x.x, so
it would need to be forward ported.
