Best you can do about that is to backup Quicksilver's application support folder and preference file before running the new build. These files are at ~/Library/Application Support/Quicksilver and ~/Library/ Preferences/com.blacktree.Quicksilver.plist, in case you don't know.
You will probably have to reinstall all your plugins and set up your preferences and stuff again with the new build; this has happened to me a couple of times. That's why I stress that you should back up your old preferences in case you want to go back.
