I am having the same problem on my laptop after updating to B63. I tried everything, deleted all caches and configurations files, reinstalled B61 and B63 several times, from scratch or with old config files, but every time my plugins are deleted after the second re-launch.
I tried the version you just linked (3913) and the problem persists...
