I cannot reproduce this on my machine. Using QS to move ~/Desktop/A/foo.txt 
to ~/Desktop/B (which already contains a file called foo.txt) pops up the 
replace dialog as shown in Sherif S.'s screenshot, and when I press the 
Replace button, it does. 

Are you sure you aren't working with files and/or folders that have odd 
permissions, Sherif? Or perhaps the files are locked?
