Scott,

I can't give you specific details, but some thermostats have various 
settings for different types of heating systems.  Apparently, they try to 
take into account the lag in the heating system response time.  If your 
thermostat is set for a different system than what you have, it might be 
causing the system to short cycle.  Possibly you can find out if your 
thermostat has the facility to change the heating system type, or max / 
min threshold temperatures.
