I think I've narrowed it down to this line:
/main/src/build-lilypond/out/share/lilypond/current/scm/lily.scmInvoking

When I do:
epstopdf lily-da981a3f.eps --outfile=foo.pdf
I get an ok file, but when I run the above command, I get a blank full-page
png.
* granted, maybe the eps has incorrect bounding boxes, which epstopdf
ignores or fixes, but which gs barfs on?
