Yes, it does feel counter-intuitive.
Emptying the top lock raises the level of the intervening pound, so
that the bottom lock has to achieve a higher level to open. Meanwhile,
the water is p*ssing out of the bottom cill, so in effect part of the
water from the top lock actually ends up passing right through the
bottom lock. The bottom one is currently filling so slowly, you have to
look away and look back to see that the boat has risen in the lock.
We tried emptying the top lock as the bottom filled, and on the next
cycle waiting until the bottom one was filled, and the latter technique
was faster, so for once I've got empirical observations on the topic!
