There is an AUCTeX manual. I have no idea what you're doing wrong.
For me AUCTeX goes into a LaTeX mode, because that's what I am
working in, it inserts some local variables, and I then add
%%% coding: utf-8-unix
%%% TeX-command-default: "XeLaTeX"
which work when I once re-open the files ... Did you ever save your
customisation?
