One problem you're going to have is that all our default parameters -- for inflation, flattening, registration, etc. -- won't work well on Freesurfer surfaces, which have ~150k nodes, instead of Caret ones, which have about half that. This was such an obstacle for us, that we decided to downsample the surfaces to 74k in our Freesurfer to Caret pipeline. You can try using that pipeline, which does downsample the Freesurfer surface to 74k nodes, which will flatten more readily in Caret.
