Hi, I may missing the point, but why not renaming the names of the versions in JIRA from 4.0.x to 3.9.x.EXP, exp for experimental ? [1]
This way, we keep JIRA history (for the original 4.0 renamed as 3.9.EXP) and can create new 4.0.x version names in JIRA.
