Hi Mitch, I also installed 10.1 by web download and don't remember having this problem. In my case I downloaded ISE, EDK and DSP_Tools as separate packages and installed them each individually.
Do you already have Matlab/Simulink installed? These need to be setup before you can run/configure System Generator. Maybe your installer is trying to locate Matlab? Just a shot in the dark.
