Matthew -- Thanks -- it looks like that fixed it! I first tried re-installing 11.1,11.3 and 11.4 but still ended up with corrupt MEX-files. Then I re-installed 11.1 and 11.4 (skipped the 11.3 step) and the toolflow appears to be working fine now.
