I have had the same problem, at some point in the last 6 months there was an update to ubuntu 14.04 and 12.04 LTS which causes simulink designs to freeze indefinitely. This only occurs with large designs, small designs are fine, there seems to be a sharp cutoff from my experience. This isn't a library issue as far as I can tell because I have tried different versions, and a machine that was working fine in May no longer worked in October.
I have two unfortunate 'solutions': -blackbox as much of the design as possible, which has the effect of reducing the number of blocks in the design. -work on a subset of the design at a time, and then incorporate the subsets into one large design to compie.
