You can just usethe EM image as a search model.

You generate SFS from the EM map, then search with those. You can coax Amore to do this, also the old ALMN, and maybe MOLREP or PHASER?

Dear members,

I am trying to use cryo electron microscope images ( of about 9 A resolution) to build a search model for molecular replacement trials (against 2.7 A x-ray diffraction data). As, I don’t have any promising structural homolog for this protein I need to start the model building from the scratch.

Has any one tried this approach before? Is there any automated software to build or align secondary structural elements inside an E-M. Image? Please share your experience and suggestions in this regard.
