Hi there I found the easiest way to make a polyalanine model was to use a program called moleman2......actually I recieved this advice on cpp4bb

 

my notes say as follows:

 

(a prompt is symbolized as > by the way)

 

> run moleman2                  (or just simply type "moleman2")

> re *.pdb                           (reads full pdb)

> wr *.pdb Pdb PAla            (writes polyalanine file)

> use the default on the next prompt (forget what it is exactly)

> rename file to : *_PAla.pdb (or whatever you wish)

 

Hope this helps, hopefully you have moleman2....
