I believe that PDBSET's "EXCLUDE SIDE" function will perform this
function.
It can also be accessed via CCP4i - start the "Edit PDB File" task in
the "Coordinate Utilities" module, select "pdbset" to "perform selection
for output PDB file" and then click on the option "Exclude side chains"
in the "Exclude elements for output" folder (perhaps less
straightforward than it ought to be...).
