I just had the same problem.  It went away when I stopped the X11 server and
restarted it.

I have seen related problems in the past with other X11 applications when
the X11 server has been running continuously for a long period of time.  The
server stops accepting connections.

For whatever it is worth, here are a few more details:

1.  I upgraded to OSX 10.4.8 earlier this week.

2.  I ran fink selfupdate and fink update-all yesterday, and found that a
lot of things needed updates (it took some 3 or four hours . . .).  Among
the things updated were tcltk, ccp4, and coot, as well as some upgrades in
python-related things.

I don't know where the glitch was, and it seems to be gone now, but I don't
think this ball is in the CCP4 court.  It smells more like an Apple problem
that is mildly annoying if identified, and incredibly frustrating if not
identified.  At least you don't have to reboot the whole system.
