Three ideas (if you've alread checked these, then I'm stumped): 1. does adding --fftwdir=/usr/local/ to clipper configure help? 2. PATH shouldn't affect linking...you could try LDFLAGS=-L/usr/local/lib/ (export or setenv as your shell prefers). 3. if you're on x64, then there may be an issue with mixing 32bit and 64bit libraries.
