I have the same problem

I got it to work like this:

1.  Make your pqr file
2. start pymol, loading in the corresponding pdb file (this is crucial). 3. give the full path to the pqr file in the gui, but don't click the menu button that should give you the file browser, but just hit the return key. 4. Then it will work to do the calculation. Make sure you don't touch anything else, including the terminal used to spawn the pymol session. Even touching that while it is doing the calculation I found crashes it.

I admit this workaround blows chunks, but I don't have a better solution.

This seems to happen both with the pymol available via ubuntu and also Warren's proprietary version.
