Thank you, Paul, for your reply. Does the tandem or sphere refine do refinement for all residues? How about if I want to fix ramachandran outliers. The main issue I am having is that when i click on an amino acid e.g. leucine it shows phenylalanine on the bottom display. It’s like coot is doing as it wishes.

OK, are you going to tell us more about that? I have the standalone coot 1.1.19 I downloaded from homebrew Latest Coot from homebrew is 1.1.20 - thanks Yoshitaka Moriwaki but its not functioning well. When I click two atoms to real space refine nothing happens. i) Coot has changed to "Select First" ii) One rarely needs to refine with a double atom pick, i.e. use tandem or sphere refine instead iii) if you really want click click refine then you need to click on "Range/Pair" before you click on your atoms and then Refine -> RSR Refine Range. Please anyone with assistance on this i will really appreciate it. I have been unable to do any refinement since Friday. Nightmare!
