I was having lock up problems myself whenever I would try to use 3rd party
contact syncing software with mine.  I thought the only way to recover was
as you were doing, letting the battery drain down.  I don't know why, but if
you use the firewire cable and the power brick, my iPod will usually reboot
and recover quite nicely now.  Sure beats waiting several hours for the
thing to run down.
