The U.S. isn't going into Pakistan because they are our allies. Their
challenge is that the ISI is full of AQ/Taliban sympathizers, and the
northwest tribal regions are not under the control of the government.

The Pakistani government wants to fight terrorism, but they are
challenged by a vocal and violent minority that could destabilize the
government. They can't openly ask us to come into their territory for
fear of provoking a coup or a civil war.

But don't worry, you are not alone in misunderstanding this problem.
Obama doesn't get it either.
