As far as the weapons...that is their claim.  The aid flotilla was certified
to have no weapons in Cyprus and at every stop they made, customs officials
certified that there was no weapons.  One of the big reasons there is a lot
of distrust is that the Israeli's refuse to comply with international law
and publicly post the list of contraband items, so there is nothing to
compare your cargo to until they inspect it.  SO one of the inspectors could
just happen to like what you are carrying and say it is contraband.  There
is no transparency on this and people are reporting a lot of abuse.

Ok....maybe I'm missing something here (probably), but what's the big
deal with going through the ports Israel has told people they can go
through? Why is it such a big deal to run the blockade? It's not like
they're not letting aid in at all. They just want to inspect the cargo
before it goes into the area to make sure there's no weapons, right?
