We must be looking at different things.

Here it is again:

No person who acknowledges the being of a God and a future state of rewards
and punishments shall, on account of his religious sentiments, be disqualified
to hold any office or place of trust or profit under this  Commonwealth.


It plainly says that people who do not believe in God can be disqualified
for office.  It doesn't say they will be, but that they can be.

What is interesting is that the clause seems to indicate that
only atheist can be disqualified, but that Satanist cannot be.

Exactly.  It is showing that there are some areas where there is no
separation.
