At last, Finally solved the problem. It was a permissions problem after all, but not with cfexecute. turned out htmldoc was denied write privileges on the directory to which it writes it's output file (pdf) - but only when being run as the cfmx user. My prior su - apache tests weren't using the actual command arguments which my application uses so I didn't spot it.
Great, only one more major feature set left to port over to linux now. Thanks everybody for your help.
