I highly recommend Jira (www.atlassian.com) Its Java based and once you purchase the application, you have access to the source. It is configurable to a degree that I've never seen in any other app. Has SVN integration, an active community of plug-in developers, web service availability, can run on tomcat, I could go on for days (I'm a BIG fan!).
