I suppose it comes down to what you want to go ahead and trust from this point forward. I remember one of our servers had this around 6 or 7 years ago - to be safe we reformatted.

Just as long as the original poster didn't try to open any of the uploaded documents on that machine, there shouldn't be any problem just turning off anonymous FTP and deleting the files.
