It is probably very different between individuals how they work with J. When I want to do something quick I just do it straight in ijx and do not save anything.
When I do something of interest that takes some experiments I start out with an ijs or two and send lines to the ijx and copy some of the results. When the job becomes something that needs several files and a bit of structure I start creating locales and separate GLOBALS_IN_LOCALES_ to make sure they do not get mixed up with the rest. It is good to be sure to keep things simple as far as naming is concerned and sprinkle some NB.s here and there.
