It depends on the setup you want to achieve. IIRC the Cherokee wizard creates a FCGI handler - If you use any other strategies (i.e. a Mongrel or Unicorn cluster), you will want to use the proxies, if you want just to get it running the easiest way possible, you will probably prefer FCGI.
