Hi Brian,

You're correct, if you have manual brakes, the rod goes in the top hole of
the brake pedal arm, power brakes and the rod goes in the lower hole.

The reason for this is if you have manual brakes, by putting the rod in the
top hole you will have more "mechanical leverage" to apply the brakes.  With
power brakes you don't need as much leverage, hence putting the arm in the
lower hole.

As for the master cylinder having the same size reservoirs, typically the
unequal size is for a disc/drum system and the equal size is for disc/disc.
