This is very common specially if he's older than 7 months and possibly 5 months, if he's used to being only by you this is why he's acting this way. If your puppy was with you all the time and rarely saw or was petted by strangers when he was at a very small age, he is probably just used to being a dog that only sticks to eather himself or with only you.

 
This makes perfect sense.  I have a 6 month old Chihuahua that I acquired about 3 weeks ago.  He was with the breeder and doesn't seem to have been exposed to many "outside" people.  In fact, I don't think he's ever been out of the house.  While he's shown some improvement since we first got him, he still barks, even tries to bite anyone that comes into the house if he's down on  the floor.  He's fine if you are holding him though.  I too hope to stop this behavior.   
 
 
 
 The other thing he does is whine and howl if left in another room alone.  Since he's still a puppy, I don't trust him to roam freely through the house. 
 
Does anyone else have this problem?  Is this a Chihuahua thing?
