Since the Mom and pups should have been checked by your vet you should be able to rule out cleft pallet but coughing can be from Kennel Cough or milk going down the wrong pipe. Worms can be coughed up or migrate to the lungs but your Mom shouldn't have had a large load since she was hopefully kept on heartworm meds which eliminate worms. Repeated coughing should be checked out.
