That particular bug is fixed (http://code.google.com/p/gyp/source/detail?r=559) but there are other bugs still (e.g., changes that touch grd files require running make twice to generate the right pak files). It would be good to fix these before switching to the make build on the builders.
Reduced test cases and bugs on http://code.google.com/p/gyp/issues/list is the way to move this along.
