I noticed that effectively, as you suggested, if we create different
profiles, each instance of Chrome with specific profile could have
different options.
The same behavior happens with Chrome extensions in the latest
developer release.

The problem is that Chrome has many options, it's not viable to create
a profile for each option. Will there be any improvements on this
part?
