Cinelerra motion effect seems to track the motion of an object in the image and
then shifts the image frame a corresponding amount to stabilize the object.
So the motion paths exported to the file could be used to determine the motion
of your mouse.
Voodoo tracks the motion of the CAMERA and can export a file to Blender which
allows you to recreate the motion of the camera and insert CGI elements.
So you would have to manipulate those results somehow to derive the movement of
the mouse.
Cinelerra might be better for your purpose .
I'm just rephrasing what Kevin said and you probably worked this out already so
I'll shut up now.

Voodoo looks cool, but I don't see how I do anything other than convert still
images into continuous movement. Can it do the type of tracking I want? If so,
where is there documentation for this?
