For the love of goodness, make sure that the velvet rollers in the mag are clean. That was the largest flaw of Mitchell style mags, if those rollers get dirty, it's almost less work to just replace it. As for a (untested) Cineon workflow, your best bet would be import the image sequence into blender on a shot by shot basis and doing all of you compositing in there.
