Not sure, but could it be that OSPF marks secondary subnets as "stub-networks" in the database. I can imagine this would prevent TE it from using it as a transit link. Again, not sure. Can you setup a tunnel with a secondary IP as start- or end-point of the tunnel (not transit)?
