clementine doesn't care where playlists are stored
have you tried putting a copy of your itunes playlist files in a regular 
folder outside the itunes folder?


start clementine from the command prompt
try saving/load a playlist on clementine
this may give you insight into how it works
changing the comment & grouping metadata fields on itunes could be used as 
a workaround...
I had issues when migrating from itune to clementine a few years ago as 
itunes, didn't change the metadata on the files, but used a change file so 
itunes would reflect those changes
