clementine doesn't care where playlists are stored have you tried putting a copy of your itunes playlist files in a regular folder outside the itunes folder?
start clementine from the command prompt try saving/load a playlist on clementine this may give you insight into how it works changing the comment & grouping metadata fields on itunes could be used as a workaround...
