I do not see why this should not be doable. As far as I know you can run GRE and IPX and IP tunnels over IPSEC. Setup IPSEC, then tunnel IPX across the IPSEC/VPN connection.
The standard IP tools, should be able to create such tunnels no problem. I have only ever set up GRE and IP tunnels (Not IPX) but don't see the roadbloack to IPX.
