Personally, I'd swap the cables on the two drives, keep grub, let grub boot Windows (if you must :-), and carry on from there.
Grub has the advantage that you can always call up the grub prompt and twiddle things interactively until it works. Lilo can't match that. If you have knoppix and knoppix has grub, all should be smooth sailing from here. -- Any technology distinguishable from magic is insufficiently advanced.
