Don't know if this helps, but I upgraded my 9.0 to 9.1 on Saturday and ran into the same type of thing. Basically, I just went thru the conflicts and tried to sort them out as best I can...downgrading, deleting, etc. To my knowledge everything is working fine and haven't had anything blow on me yet. Even went through and did an online update and so far so good.
