There is a current discussion on the cocoon-dev list for modifying the build process to accomodate this and other similar needs. For now, I'd recommend modifying the files needed by hand if you need to have solved immediately. If not, you may want to monitor the discussion on dev to keep tabs on it's progress - or offer to help.
