Are you positive your username and password are the same in the manual ftp
session, and the commons-net ftp session? 

550 means something like
"Requested action not taken. File unavailable (e.g., file not found, no
access)."  So that does suggest a permissions problem, although it's difficult
to understand why your manual session succeeds.

So the only solution is more debugging.

Try this at the top of your try block in doFtpOnly():
logger.log(serverFile.getRawListing());

This will show you the raw file listing that you would have seen running the ls
command in a manual session.  Look at the file permissions.  Does this offer any
clues?
